Derrek Lee gave Chicago the lead with an RBI single in the third before Hunter Pence tied the game with a solo homer off Cubs starter Ryan Dempster in the fifth.
Michael Bourn's RBI single in the sixth gave Houston a 2-1 advantage before Alfonso Soriano tied the game with a long homer to left field off Houston reliever Latroy Hawkins in the eighth.
The Astros had loaded the bases with one out in the tenth when Keppinger got the winning hit off Chicago closer Kevin Gregg.
